Nah. It's a prefix meaning across or to go beyond. Transition and transgender both just happen to start with "trans".

As for how does one transition to agender, I'm not entirely sure. I've never personally met an agender person before that chose to transition, but I've seen a few in the trans sites I frequent online. I see males taking spiro and E and I'm sure some females take T too.
