I guess the difference is intent or result. Aldrich intended to create an Age of Deep. I don’t see Gwyn as intended to create a cycle of Fire and Dark. His actions were of desperation and with sacrifice of the people he loved. He sent his own daughter to the Pygmy Lords, fought alongside his burning Silver Knights against the Demons. Possibly locked up his Uncle for an attempted coup against his reign. Banished his son for betrayal and lost his son’s pupil too. Lost three of his greatest warriors to the spreading Dark in Oolicle. The other gods fled the kingdom he fought to build.
And in the end he sacrificed himself to keep the First Flame burning, which wasn’t even enough to keep it from fading.
Should he have let the Fire fade, probably. But it is an all too human emotion to fear an unknown future. That makes Gwyn more of a tragedy than a villain.
I wouldn't necessarily say he's the most evil, but the villain I loved / loved to hate the most was Handsome Jack from Borderlands. He's consistently hilarious, his plot scenes don't intrude upon gameplay, he's involved in several genuinely interesting twists and dramatic arcs, and god I just want to shove his face through a meatgrinder every time he fires up the ECHOnet.

Since Suikoden was mentioned I think Marscal Godwin from Suikoden V certainly belongs to the evil ones. Throw the entire Queendom into civil war because he wants to most powerful rune for himself lets his subordinates burn cities to the ground poisons the water so he can mine gold etc.

Most of the stuff I'd suggest has been brought up already so I'll bring up the batter from OFF. I really like characters who do bad things with good intentions but with him the situation is just bad enough that you can't really be sure who to side with. The final boss fight giving you the option of playing as the final boss and killing the batter, who is visibly a monster was a really nice touch as well.
I've text walled about him before but Porky is one of my favorite fictional villains in any medium. The one bit to add that makes him stand out for me is how perfectly they portray his arrested development in M3 and how everything he does is in service of a set of desires that most people grow out of in preschool. He's like a mad scientist from a TV-G kids show except you get a close up and personal view of all the horrible externalities created by his plans and how the world and actual well-written adult characters are forced to deal with them once they've outlived the 60 seconds of spectacle he created them for.

Never witnessed him being approached by Giygas--which is somehow more eerie. We're shown hints that Porky's life is awful, he envies Ness, and that he's gradually usurping Giygas. (Dropping the "-sama" honorific in Japanese.) He also gets smarter and more dangerous as this goes on. Itoi refers to Porky as "a symbol of mankind," which implies that man is too corrupt even for Giygas.
I could go for pages. How about every hero in the series using music in battle? Accordingly, the bad guys can't carry a tune. Porky's theme is an early hint that he's going to be trouble.

Carries out a terrorist attack on an airport where he and his men gun down multiple civilians in cold blood
Said terrorist attack is also used as a false flag operation to get the US to attack Russia thus starting ww3
Coordinates multiple chemical attacks across Europe
Intended to coerce the russian president into giving him the nuclear launch codes which he planned to use on europe
Directly responsible for the deaths of 5 player character

I'm going through replaying my top 5 favorite vidyas. One of which is Metal Gear Solid 3. I forgot how much of a piece of shit Volgin was. The whole game I couldn't wait to kill him. I saw someone mention Caesar from Fallout but his evil actions could be rationalized. Volgin was just a sadist and sociopath who got off on torture and rape like a sick fuck.
luca blight was pretty demented. when he attacked and burnt down a village, a surviving villager begged for her life, he demanded she act like a pig. and she did. so he slaughtered her like one.
My pick goes to Nyarlatothep from the Persona 2 duology. He was the first villain in the series to start the trend of being "humanity's unconscious wish for X" that has been present in every game in the series afterwards, but unlike Nyx, Izanami and Yaldabaoth, who do all of what they do with a bland "humanity wishes for this, it is my duty" feel to it, Nyarlatothep actually seems to enjoy all the chaos and shit he does, constantly fucking with the protagonists, like when he turns into a horrifying chimera of almost all your party members dads in IS, or how throughout all of EP he constantly mocks Tatsuya of how he failed to save Maya from dying and the other side from being destroyed with stuff like the Sumaru myth and the golden trio of his friends trying to sacrifice him over not fullfiling his part of their promise; And also fucking with humanity as a whole, like how in IS he convinces conspiranuts like Jun's dad, Ms Ideal and Sudou of how Hitler is alive and wants to use a mayan alien mothership to destroy the world except of a select few, And the Illuminati wannabes in EP of using Chinese dragons to shift the planet's poles so they can escape into a flying saucer and live eternally sound like schizo ramblings on purpose as his way to laugh at humans.

And you know the dragon he’s riding? That’s his brother in law. Ashnard fucked the princess of Goldoa in order to have a dragon son. Not knowing this would make her lose the dragon powers and his son is an outcast. That brother in law is also feral as all hell bc he’s been injected with concentrated rabies and dies in the encounter in PoR, and his fiancée, Ena can be deployed and kill him all while being pregnant with their child.
The kicker? Pelleas ain’t even his kid like the sequel implied. His kid is your homoerotic tsundere tactician Soren.
Can I add the events of Mother 3 where he basically brainwashed an entire town into hating a grieving child who lost his mom and twin to him and decided to turn that twin into a cyborg for fun? Or that Itoi himself said that the safe capsule keeps him so safe, not even the heat death of the universe will kill him? Even when the universe itself is dead THIS FAT FUCKING BASTARD WILL STILL LIVE.
Also can I just add Rhea and Alferic from 3H? Rhea is an investous bitch with a mommy complex who basically plays god for fun and to revive her mom, the only one we saw was Sitri aka Byleth’s mom. She also can’t take critism for shit, and rewrites history to make herself/Seiros as the good guy when it’s clearly a no true good guy scenario and has essentially brainwashed an entire continent to worship Seiros/Sothis without a second thought. And when edelgard merely suggests “hey maybe don’t?” She snaps and declares her an enemy to the church and therefore the entire continent.
Alferic ain’t much better. He manipulates the 4 Ashen wolves into basically doing the dirty work for him so he can revive Byleth’s mom, because he’s horny for her and it’s presumed he kept visiting the room Rhea had her corpse in. Dude didn’t even really care for them anyways, just used them. All because he’s salty Sitri fell for a knight who became a dad who I would totally want to adopt me.
