What about the Reapers from Mass Effect? Get too high on the technology scale and they come along and wipe you out. They corrupt people into working with them and the do it so subtly that nobody even realizes they're doing wrong. They can take over minds like blowing out a candle.
Other races are either something to kill, or something to use to further their cause: they wiped out the Protheans and didn't even have the decency to simply let them die. They destroyed everything that made them a race and made them into living tools. And they had even worse planned for us.

AA villains are small time. They are memorable, though. It's very much an "on the street" type of story.

Sundowner in Metal Gear Rising was pretty evil. (He was in charge of harvesting the brains of children to turn into cyborgs).
Kefka was so evil he just destroyed the world out of boredom. Final fantasy villains should strive to be like him.
